This film opens with the Blue and White Witches plotting in their lair. They finally finished building a bomb to destroy the entire world. In a clumsy act, the White Witch sets the bomb to go off 50 years in the future instead of when Andrew and Ellie show up. Just after she does this and attempts to tell her boss, they arrive at the secret lair to spoil their fun. In the midst of the Blue Witch's fight with the siblings, the White Witch reveals to her boss that the bomb was accidentally postponed. The Blue Witch manages to send the kids 49 years and 364 days into the future, where they and the rest of civilization will hopefully be destroyed. The kids arrive inside of an adoption center, where they approached by a strange man with an even stranger mustache, who is called Mr. Q. He adopts them both, and catches their attempts to escape and try to stop the bomb. After being unable to secretly escape, the siblings cave and tell him why they are trying to escape. Mr. Q tells them how the "Q" in Mr. Q stands for Quinn--Andrew's future alias from Episode 2. The three team up to go stop the bomb from exploding the future utopia. Atop the city's tallest tower, Andrew, Ellie, and Mr. Q wait for the witches to arrive. They show up from Andrew's old time machine and the five prepare for the duel of a lifetime. The witches are defeated by the three heroes. Andrew and Ellie say goodbye to their temporary foster-father and return home with the defeated witches in tow.
